I find this a tough call. Most of the Metroid games I've played are in 3D but I also really like Metroid Zero Mission.
Which do you guys prefer, 2D or 3D?

I prefer the 3-D Metroid games. The 3-D type is alot easier on my eyes and it alot funner to me to play. I sometimes struggle seeing the sprites as I am color-blind to many of the colors used on Metroid sprites.

Fusion is actually easier than Prime, IMO, and Zero Mission is just fun.

The 2D games seem to have a quicker pace than the 3-D ones.

I've struggled more with the 2-d ones..but then again I don't own one... Hmm the 3-d ones are a lot of fun, with prime 3 being amazing (<Is great with controls).

2D Definitely 2D
maybe this just has to do with my dislike of FPS's in general, but I loved Fusion and 0 mission
I played through Prime and most of hunters they were ok, but not great
and personally, I liked Fusion more than 0 mission Im a perfectionist in gaming so i like to know that I've collected everything I could before moving on

I can't really say I prefer one over the other, mainly because they differ so greatly. The basic element of exploration remains the same, but Primes are combat games, so they handle differently from the 2d games. You can't really compare the two, they are just so different.
Yes, the 2d ones are shorter, mostly because you can't pack as much into a GBA game than you can with a Gamecube/Wii. Although if they made a 2d DS Metroid...

In the first person shooters, its more interactive. Plus, the graphics are better. But, nothing does beat the original 2d games.....gah, it is hard to decide.

The 2d one lack the same difficulty how ever. Ridley isn't very hard to defeat and it's like a shoot and run on most bosses for 2d. However, the 3d can surpass in bosses, but not normal stages. I found that some stages were just keep walking then BAM a boss.

Here's how I found locations of major boss battles.
MP2 and MP3: You have some indication that a big boss battle is coming.
MP1: BAM! your suddenly thrown into a major boss battle without any indication.
